One word. Ice Beam. Water based, freezing attack. All she needs is to charge it once, Kain becomes locked in a cocoon of ice and he dies before he manages to thaw. Hell, she could even go the extra mile and use the Ice Spreader to make sure she got him on the first try.
The end.
To be more specific, Spirit Wrack and Spirit Death wouldn't work because they have to cut through her suit's shield in order to work, and neither spell would affect her shields because it's not a living organism.
Immolate could work, but it would only deplete her shields, and once her main energy had been sapped, her backup reserves would kick in and Kain's meter would already be completely drained. He would be totally open to attack and she would demolish him.
Slow time can be counteracted with her Speed Boost. She runs about 3 to 4 times faster than normal, and becomes nearly invulnerable in the process. It could also maybe be argued that Samus's Gravity Suit would counteract the effect of the spell, but that's a stretch.
It would take a bit more than one attack from the Soul Reaver to beat Samus. Again, it would have to cut through her shields, and she's got that backup power that kicks in immediately after the attack.
Plus, she's completely invulnerable for a few seconds after each attack she absorbs, and cannot be harmed in any way once she activates the Screw Attack.
On top of that, Kain has no way to heal himself in this battle. None of Kain's attacks are capable of cutting through her shields, to her body, and therefore he cannot spill her blood. Samus, on the other hand, just needs to blow random shit up and scoop up energy packets to recharge her shields.
If she really wanted to lay the smack down on him, she could use her Light Beam and Sunburst attack to deal him some serious damage. He's technically a dark-aligned creature, and sunlight obviously does him harm. Ice spreader followed by a Sunburst and he's done for.
