If you consider WHEN the games were made, Secret of Mana might be better, because it's much older than Secret of Evermore, but if you're just thinking about which game is better, Secret of Evermore wins. Secret of Mana has so much repeatativeness in it, I remember fighting the same bosses over and over, and all that was different was their color.

Secret of Evermore has an amazing story, amazing characters, an amazing world, and amazing music. Not to mention amazing humor. This is humor unlike EARTHBOUND, that horrible game that people seem to love for some reason. This humor is actual humor.

So, clearly, Secret of Evermore wins.
